John uses both the Gematria [1] and the formation of 'heaven' שמים [2] * Gematria of שמים is 3. Reducing the sum of the digit: 3 + 4 + 1 + 4 = 12 = 1 + 2 = 3.

Notice that heavens שמים without the yod י creation is שמם desolation. The heavens were 'desolate' ( a metaphor for unproductive). God had not yet created anything.
  1. We do not use Gematria, we merely observe when it occurs in scripture.
  2. 1Jo 5:7 For there are three that bear record in heaven, the Father, the Word, and the Holy Ghost: and these three are one.
